Most successful of the Weapon Plus programs. This program was under Canada's Department K and was headed by Professor Thorton and Dr. Abraham Cornelius and first employed mutants as test subjects. The program's first subject was Wolverine. Weapon X went on to create other subjects. John Sublime, who was an assistant of Weapon X, went on to head Weapon Plus.

Following the escape of the test subjects, Weapon X went into remission but reappeared later, now branched off from Weapon Plus. Weapon X created many lone agents including: Deadpool, Garrison Kane, Slayback, Sluggo, Ajax and many others.
Weapon X was also responsible for creating other subjects like X-23 and Native but it is unknown which incarnation of Weapon X was responsible.
The third incarnation of Weapon X was later formed by Malcom Calcord, under the auspices of John Sublime. Calcord was a security guard at the facility in which Wolverine escaped. His face was brutally disfigured by Wolverine, which resulted in his hatred for mutants. This incarnation of Weapon X was designed to help monitor and eliminate mutants. It also created Neverland, a mutant concentration camp where mutants not suitable to be used as military weapons are executed. Those suitable would be given a chance to join Weapon X or die.
Agents for this incarnation includes:
Agent Brent Jackson, Garrison Kane, Wild Child, Aurora, Sauron, Sabretooth, Agent Zero, Mesmero, Washout, Marrow, Madison Jefferies, Copycat and Deadpool.
With the unwitting help of the Underground, led by Cable, Brent Jackson managed to overthrow Director Calcord to become the new Director.
His lineup includes:

However, Jackson decided to go against Weapon Plus head, John Sublime and was forced to go underground in order to wage war with Weapon Plus. Neverland was also shut down. Some inmates have since appeared without any visible harm. However, most of the inmates were killed before Weapon X went underground.
Unknown to Calcord and Jackson, Mr. Sinister had been working for Weapon X under the guise of Dr. Windsor.

Huntsman (Zona Cluster 6). Weapon XII (as well as subsequent Weapons) was created at the England-based facility called "The World" and was unleashed on the Channel Tunnel, clashing with members of X-Corporation Paris. He was eventually killed by a rogue Weapon, Fantomex (Weapon XIII)

Fantomex (Charlie Cluster 7). He eventually became rogue and sought to sabotage Weapon Plus efforts. He also joined an ad-hoc team of X-Men to stop the Magneto-imposter attack on New York.

It was revealed in an alternate future that Weapon XIV is actually the telepathic quintuplets, the Stepford Cuckoos. The Cuckoos were students of Emma Frost at the Xavier Institute before this revelation. Esme and Sophie of the Cuckoos had since died. Since the alternate future had been erased, it is unclear whether it will be established in mainstream timeline that the Cuckoos are still Weapon XIV.

- John Sublime first appeared as the founder of the U-Men, who called themselves the third species, Homo Perfectus. The U-Men are actually humans who grafted mutant body parts onto themselves.
- It was revealed later that he was also the head of the Weapon Plus Program which created super-sentinels, including Weapon XII, Weapon XIII and Weapon XV and was once an assistant in Weapon X.
- John Sublime had survived countless assassination attempts, including those from Martha Johansson, Chamber and Fantomex.
- In reality, John Sublime is but a human host of a sentient bacteria-lifeform known as Sublime. Mutantkind is immune to Sublime's infection and thus was a threat, hence the need for the race's extermination.
- Sublime was also present in the drug Kick, which was widely believed to be just a power-enhancing drug. Unknown to anyone, users of Kick would fall under the control of Sublime.
- Sublime was responsible for Quentin Quire's inciting of the Open Day riots in the Xavier Institute.
- Sublime was also responsible for the faux-Magneto's attack on New York. Whether Sublime was aware that the 'Magneto' was actually transformed from Kuan-Yin Xorn by the Scarlet Witch is unknown.
- As John Sublime, he later managed to get hold of Mr. Sinister's creations, the Children.

- He later contacted Wolverine for help in stopping Weapon XV in exchange for information about his past. Together with Cyclops, they infiltrated the World and confronted Weapon XV.
- However, Weapon XV escaped to the Weapon Plus space satellite. The trio followed in E.V.A. Once there, Wolverine discovered Weapon Plus files containing his past. Disgusted, he blew up the satellite, killing Weapon XV.
- Cyclops and Fantomex managed to escape on E.V.A. while Wolverine was later rescued by Jean Grey-Summers.
- Back on Earth, Fantomex joined Cyclops's ad-hoc X-Men to stop the faux-Magneto, who had captured New York.
- Later, Fantomex resumed his crusade on Weapon Plus and found a slip of paper bearing the word 'Roanoke' in the empty grave of the Program's director, John Sublime. He eventually made his way to Roanoke with Agent Zero of the Weapon X program and found Wolverine.
- The trio then encountered John Sublime and were attacked by the U-Men but managed to escape.
- E.V.A. later crashed with Fantomex still in it. However, he survived and was involved in a mission which involved Mystique.
- Fantomex resurfaced in San Francisco to join the mutant community in the island Utopia. He joined Wolverine's X-Force.
